Copy audio tracks from one mkv to another?

I have a bunch of DVDs ripped that have commentary tracks/alternate audio tracks. I've been trying to replace them with HD video files. Many of these video files do not have the alternate audio tracks attached.  IS there a way to copy the audio tracks from the original mkv to the new mkv? (i am aware that they might not sync up 100%

Possibly using mkvtoolnix although I'm not sure. But that's a pretty robust tool for mkv editing.

Yes, use gMKVExtractGUI to extract the commentary streams you want - then use mkvtoolnix and add the HD MKV.  Then add the commentary streams, add the metadata, languages, commentary details etc.  re-order the tracks as you see fit.  then re-mux it all to a new MKV.
