Previously we could change the organization of the media folders in Metadata Manager. Today, unfortunately, the options for organizing media folders are no longer appearing.

Is it possible to change the organization of media folders for all users at one time?

Metadata Manager is Admin only so your users are all Admins?  There currently is no way to adjust the Alphabetic order of Metadata Manager, since library metadata has been removed.

My Media organization is a per user setting.  There currently are no user templates for configurations like this.  But My Media and Metadata Manager are different.

Is it possible to duplicate an existing user?

I have never done it but I would think coping the config.xml from one user to others would work.  But all users are listed by ids not name.

\Emby-Server\programdata\config\users\xxxxxxxxxxxxxxxxxxxxxxxxxxxxx\config.xml.  I guess in theory you could make your own templates that you could apply to all users after they have been created.

(quick test appeared to work)
