Auto-Organize not putting file in season folder

Auto-Organize is successfully renaming and moving my video files, but rather than putting the video in the correct season folder, it is instead putting it in the main TV Folder.

Example: Revolution 2x14, should be put in Revolution Season 2 folder, but puts it in the Revolution folder (top level) instead.

 

Probably a setting wrong somewhere my end, as no one else has reported it

it will do that if the series already has videos directly in the series folder. if not it will put them in season folders
