It is not going to be related to Emby Connect, although obviously you have your perception and there's probably no changing that at this point. In the relatively near future we're also going to get sqlite updated to the latest again, although you're only two versions behind which is not too bad. You could try deleting your library.db file (or rather rename it to back it up), then starting up the server, running a library scan, and letting the server rebuild it. What kind of storage device is holding the emby server installation? You might consider running a diagnostic to look for a possible drive malfunction.
