Emby not recognizing two versions of TV Shows

I have two versions of some TV shows - a rip that's smaller and more suitable for mobile devices, and one folder that's a much better, more complete DVD rip. Previously, Emby would recognize them as two different folders, which would let me choose which version to use on what device. Recently, however, Emby hasnt been recognizing both folders. Instead, Emby appears to be picking one and ignoring the other folder. Is there a way to fix this that will let me keep both folder accessible through Emby?

It looks like this:

 

Media Drive → TV Shows → Leverage → Season X → S0AE0B.m4v

Media Drive → TV Shows → Leverage DVDs → Season X → S0AE0B.m4v

 

 

or, visually:

 

Media Drive

       TV Shows

               Leverage 

                      Season X

                              S0AE0B.m4v

               Leverage DVDs

                      Season X

                              S0AE0B.m4v

 

with a similar structure for the other shows.
