I can't seem to fix this, my Loki folder never shows up properly. Now all episodes are shown separately (and the images need to be inputted manually but keep getting erased on reload). It's the first time I'm having an issue with a TV series. When I try to use TMDB it doesn't even find Loki.

Can you show use the Content type of your TV Shows library via Dashboard-Library.

As that image suggest it changed to Mixed content type.

Interesting as it looks like that image was showing Mixed Content not TV Shows.  But glad everything is working again.

Just a suggestion but you should use "Season 1" or "Season 01" and not S01.

Agreed.  I use "Season 1" for all my series, including Loki, and it has always worked.

@T_Tronixcan you still verify the library content type is still correct via Dashboard-Library.

S01 as a season folder name is supported. The server can handle it.

Yea I know it does, but if you leave out the 0 and do S1 or S0 you can get weirdness happen at times unlike using Season 0 or Season 1.
I should report this next time I see it happen!

That's the reason I mentioned it.

But that's not the reason the op is having a problem with Loki getting IDed correctly which we're still trying to figure out and waiting on info.
