Emby suddenly not seeing shows?

Emby has suddenly decided to not display more then half my tv series, it is showing 580 shows when there should be over 1100, the files are there on the hard drives and it's not media missing from a single drive it's picking and choosing randomly.

I have updated the server, checked the drives, rebooted the server and restarted emby as well as several library scans, they are not coming back. Any ideas?
