Question about Auto-Organize

I dropped 4 episodes into my folder to organize.  Three of them were the first episode of new seasons for existing shows in the Library.  One was just another episode in an existing season.

The file names on the left appeared Red, but on the right it displayed the correct path/name for the file.  I rescanned the Library (which took FOREVER) and they never showed up.  I went to the folders and the new season folders weren't there.  I checked the one where it was in an existing season and that file wasn't there.  I have no idea what happened to the files.

I copied them into my sort folder again and they where organized properly this time, but I wanted to call that out.  It explains why I've had some missing episodes the past couple months, this clearly isn't the first time it's happened, just the first time I really noticed it.
