Issues labeling a show with 100+ episodes accurately.

I'm having trouble getting Emby to sort the show Gintama accurately. It has 300+ episodes and at the moment Emby sorts them up to 100 and then recognizes 201 and 301 as alternate versions of episode 1 and so on. The files are named after tvdb's absolute order using Filebot (Gintama - 01 - Episode Name) and after some research I think the file name lacking an indicator of which season it is that's causing the problem, correct me if I'm wrong. Using absolute order is however the most reliable method of ordering this show and Filebot doesn't seem to let me add a season indicator (despite setting it to season x episode ordering). I'm wondering if someone else has a solution that could help me out?

Thanks in advance.

What is your Display Order set to in the Series Metadata?

What is the folder structure of this series?

Display order was set to aired. Changing it to absolute seems to have solved the issue. Thank you!

Off topic but is there an easier way to mark 200 episodes as played than individually marking them?

You can mark item by whole Library, Series, Season or Episode level.  But if they are all individual item, only one by one/multi-select.
