how many emby libraries have you created, and what folders have you added to each one?

Since you can find them by searching i would suggest using the metadata editor to make sure they have season and episode numbers assigned in emby. please see if that helps. thanks.

They are all named correct as refreshing metadata on each episode individually causes emby to identify and sort each episode out.

No. I have almost 5k series it is not possible or practical to do that to every episode that has been updated in the last few weeks.
