Will overwriting files affect my watched count?

I have a show with like 18 seasons that does not go in order, and i have watched and unwatched episodes from every season. I am about to dump a bunch of episodes but many are new encodes of episodes I already have. 

 

What would be the best approach so I don't lose my watched statuses? The naming scheme will probably be a bit different here and there.

As long as the season and episode numbers stay the same then you should be fine.
