I get this dialog box every time I start Kodi:

Failed to retrieve latest content updates. No content updates 
will be applied until Kodi is restarted. If this issue persists, 
please report on the Emby for Kodi forums, with your Kodi log.

This is with:

Kodi 18 beta3 (Same for beta5 on a different PC)

Emby for Kodi 3.1.34a

Emby Server 3.5.3.0

Kodi Companion 2.0.3.0

Do you have the server log from that time? I'm not certain why it's complaining it's a bad request when the request looks normal to me.

I didn't have a log file, so I restarted the Emby server to have a clean log. Started Kodi to try again and the sync worked this time. I guess restarting the server fixed it.
