+100 episodes in one season

Hey i am having trouble with Anime like Yu Gi Oh GX that have more than 100 episodes in one season, so how i can fix the bad chapters and prganize it well

For example it says "Episode 53 - Test" and then the next one "blablablabla - s1e54"

Absolute numbering was more limited than the traditional ordering schemes when it came to naming, I had the best luck just naming them using the Series name, a space, and the episode number.  No punctuation, season, or "E" before the episode.  I haven't tried it since it was first implemented though.
