What I'd suggest is move this question/topic to the plugin thread.  You should get specific help there from people with a lot of experience using it an maybe some additional good ideas as well.

Emby does not support having the same file structure, or parts of it, included in more than one library.

This plugin handles things a bit differently by stacking the movies across libraries.  It's sort of like  Multi-versions built into Emby but works across libraries.  So the content only exists in one spot as usual.
