Auto Organise placing files to old path

I recently transferred all my files to a NAS, reconfigured Emby to watch the updated directories, refreshed all the Metadata and all is looking good. I do have a problem, 99% of my shows now transfer to their new home on the NAS using auto organise the other 1% recreate the old paths and place the files there. Emby it self doesn't see the files placed in the old path, if I copy them to their new home on the NAS Emby then picks them up :/

Luke is it possible to edit the auto organise database or delete and recreate it, where about is it kept?

It's actually a core issue, in library.db.
