Streaming a recording in progress + post processing

As I understand, if you want to watch an in progress recording, you need to disable the on the fly transcoding to mkv.

 

I'm ok with this, what I'm hoping is for you to share your recommended ffmpeg command to transcode the completed .ts file to a 'stream friendly format' once its completed. Preferably, i'd like my output to be the same as what it would have been if i had emby do the lifting while processing the recording.
