I guess it was working, it just seems a bunch of collections aren't being picked up for some reason despite the collection ID existing.

Guess a developer will help, but in the meantime - its better than it was, its picking up some, but not others ? I presume its picking up movie names correctly, with correct meta data, but not adding to collections ? You didn't set the minimum number of movies for it to count as a collection to high (I set mine to only 2). You can add movies to collections manually but it shouldn't really be necessary.

Have you looked at the collection.xml to see if it corrupted?  Have you ttried deleting the collections in the data/collections folder and allowing them to rebuild.  I don't have multiple versions but have done a clean install and all collections were recreated properly on this new install.
