combining multiple box sets into one box set

I am using auto box sets. Great addon by the way. I do have an issue. I have all of the Batman movies. The auto box set creates 2 different box sets. I understand because this is the imdb tvdb collection. My question is.. is there a way to combine those two sets into one large Batman collection?.. I have played around with it and cant seem to find a way. Thanks
