LiveTV post-processing: can I generate a new file?

I am planning to call a batch file which does a bunch of things, such as remove commercials and transcode the file myself with my own settings.

The resulting file will likely have a different name and extension, is it fine to delete the file passed to me in {path} and then create a new file in the same directory as the original file was?

 

Anything I should know?

I'm doing exactly that, and it works just fine. Comskip strips the commercials and I reencode everything as .mkv and remove the original .ts.
