Auto BoxSets

I installed the auto box sets plugin and am amazed at how quickly it has found box sets and created them with great meta data.  The problem I'm having is I want my box sets co-mingled in with my movies.  So now I have the movies it found as box sets as well as the box set.  Is there a way to have MB not show the movie in the collection if its listed in a box set?  

 

Right now I have this as a setup:

 

Media Library Includes

Movies

Boxsets

 

So its pulls the movies that are in the Movies folder, but also pulls the Boxsets.  It just seems like the whole purpose of a box set it to group them together so they aren't all cluttering my movie selection.  Maybe I'm just setting it up wrong? Or misunderstand the idea?

 

Previously I had my sets manually created like this:

Movies/Batman Boxset/The Dark Night 

 

And I loved the way it worked.  Hopefully there is some way for me to get Auto BoxSets to do it like this.
