Naming Convention for Extended Episodes

I'm trying to figure out how to handle extended episodes, and how to manage metadata ordering of shows that don't match the original disc.

 

Specifically:

 

Battlestar Galactica has five 'extended episodes' that are kicking the rest out of order.  I'm tempted to just delete the original broadcast episode in favor of the extended version, but perhaps someone here can chime in with a 2nd opinion on how to best manage it.
- Season 2: Pegasus
- Season 3: 'Unfinished Business'
- Season 4: 'Islanded', 'Disquiet' and 'Daybreak'

Firefly - Episodes are listed in a different order than on the set.

Thanks for that.  It was actually easier than I thought.  I just changed the 'episode number' and locked.  Worked out great!

 

Still looking for some help on what to do with extended episodes in a boxed set, though.
