New media is automatically getting set to "played".

I did a fresh install of my server, and since then the new tv show media has been automatically set to played.

 

Is this because I ticked a season as watched, even though the full season wasn't out?

 

If so, how can I fix this?

Make the TV Series "un-watched" then mark the separate seasons/episode within the series "watched" up to where you are at. Or, restore your watched statuses from the Trakt plugin (if you had it installed) OR restore from the Server Configuration Backup Plugin - again if you had it installed.
