.nfo files on my hard drive

Every time I plug my external hard drive in and rescan to get new files added, Emby spends ages creating an .nfo file for every file on the drive. I thought it saved the .nfo files with the server folders itself? Is there a way to stop it saving all these files onto the hard drive?

No, media folders only.

Disable Metadata Savers>NFO in your library settings. Note that that will lead to custom edits (if any) not being preserved on library rebuild (if need arise).
