TV Show folder structure

Good afternoon, I am new to Emby recently moved away from Plex. 
I have a question about tv folder structure. Currently I have folders with the TV show name/Season/and then episodes which show up fine. However, I have another folder which doesn't show up but just as a folder icon on emby. The folder structure is: # 2nd Batch/and within this different TV show folders/ and for each of these folders has its own seasons and episodes.

The reason why I leave it like this is due to me backing up my HDD and it allows me to know which ones to back up instead of doing entire collection. eg I only back up 2nd batch

could someone help me please?

Not quite, you have number of nested season folders (Gangs of London S03, Invincible S03, Powerbook III S04. Reacher S03, SWAT S08, The Rookie S07, Will Trent S03) making Emby think that #2nd batch is in fact series folder. Each TV show needs to have its own folder, season folder(s) underneath are not mandatory (but recommended). Restructure, rescan.
