Ember doesn't seem to be detecting them, is there a certain type of media I need to set it as?

Hi. You setup a library of type "Music" and it contains MKV files?

Yes, but when I go to browse it it's empty.  I tried Music Videos also and still empty.

May have to elaborate on library setup.  But yes there are still limitations to ffpmeg/ffprobe.

Ah great you got it working, I just did the defaults - fresh install of Emby.  So you got it working as music media type, did you check certain scanning options?

Unless the MKV has a video stream, then they should be MKA files.    If they are MKA, then Emby should (I believe) pick them up in them up in an Audio/Music library.    If MKV, then it will ignore them (by design).

If MKV, test this, but you should literally be able to rename the files as MKA without any further processing required.

Gotcha - yes I believe that will work, I wonder how Happyp2play was able to add them without renaming.
