Emby update starts from scratch

I have the current version 4.8.8.0 of emby Server installed on a linux mint WindowsFX and all libarys and users in place and working perfectly, there is an update available and the server says "please shut down Emby and install the latest Version", when I click on that link it takes me to a download page , I downloaded the one for my system and did what it said I shut down emby an installed the latest Version, but when I Ran Emby again it started fresh With  No libarys no users and it would not even let me copy and paste my libary locations to set the server back up, I dont wanna start from scratch is there a way to resolve that or is this just a given with emby updates to start with a clean slate, if so then i will not be updating can someone please help with this issue, I have the new version downloaded witch is just the latset download of the server I think and it wipes everything out when I install it, Luckily i got everything back by going into software manager on my linux system and uninstalled it there then reinstall the orignall version that is on Software Manager and it put everything back but its still the 4.8.8.0 version. Is there a way to update it using the software manager so it don't wipe the server clean and back to a fresh start I don not want that. I do wanna keep all the librarys and user data in tact.

Hi, that’s really odd. Do you still have the data directory from following the upgrade? I’d like to see the log files. Thanks.

I am not sure, When i uninstalled it to reinstall the orignal it deleated those logs

There not an update from flathub for the server just had to down load the newest version and when i install it starts fresh as if i am just setting up the server.

However when I unistall the new version via flathub(software Manager) and reinstall the original Version in Flathub all the data is back in place.

I feel Like sinse I installed it from flatpak from flathub via Software manager in my system that the update has to come from there as well, and I dont know how to update the repos for software manager, flatpak or flathub to do that.
