Suspect media has corrupt metadata and possible timeline issues? Often you would not notice media playback issue often if you played it back with a 3rd party player like VLC which smooths over issues. Testing the media that way does not prove the media is error free. Try remuxing the media in ffmpeg or a 3rd party editor like AVIDemux or command line MP4Box, with MKVTools or other software. This may fix the file. Also, try a correctly created demo media file, downloaded from a testing site online and see if that has the same problem. Emby playback through all the different options can work very well, but can it fix every data error problem inside a media file? I would not expect that to be true. I did not write the code and this is my summary opinion.
