DVR re-recording episodes already in library when it shouldn't

How do I get this to stop?  I thought with the last update and new options selected that this would stop happening.

I know this is slightly differant issue, but is this related to the same issue?  Same name recording more the none channel, but one channel the show was missing the S00E00

Also I noticed one is going into the S02 folder and the other is going into the S01 folder of this show.
