Meanwhile, FYI, the community's one ffmpeg is suffering with even more issues. Do you happen to configure

in your toolchain? I would really want it to have but something from syno toolchain prevents me to do so....

No, i don't want. I know, that API is inconsistent. It was just FYI.

I consider case of reformating videos manually to be maximally compatible with Emby

Have you tried Emby Server's "Convert Media" feature?
