Folders removed from library reappear in settings

I have a couple of folders in my Movie Library that no longer exist so I have tried to remove them from the library in settings. When I click the minus sign and confirm the deletion, the item disappears from the list and the movie entries are removed from the library as expected. The issue I am having is, when I go back into settings, the folder shows back up in the library. It does not seem to try to add anything again, but it just pops back up. Is there a backdoor way that I can remove the items from the list so they don't reappear?

I have a folder that was a part of my Mainstream Movies library.

I use the minus sign to the right of the folder to remove it from the library.

When prompted, I click Remove to confirm the removal.

The folder disappears from the list and any associated movies are removed from my Mainstream Movies library.

When I leave settings and return later (even after restarting the server or rebooting the computer) the folder shows back up in the list in settings.

It is more of an irritation than a real problem because nothing is added to the library listing, I would just like to get rid of the non-existent folders that are listed there.

Not seeing any error as the log shows the delete command sent twice.  But at the same time cannot reproduce the issue.

Yeah, it's really strange. I've cleared my cache. I just thought maybe there is somewhere in an INI file or in the registry that might be holding on to them.

This is database only information now.  So in theory the api call should be all that is needed.

Do I need to delete my database and start over or is there something else I can do to clean up the database?

This started because I upgraded my hard drives to larger faster drives so I don't have as many now.

I would wait for dev to reply.  

Doubt it will make a difference but does 4.9.0.18 make a difference.

It actually installed right after my second post and doesn't see to make a difference for the issue I am seeing.

There are known issues yet to be addressed and resolved when libraries have overlapping paths.

Do any of these paths overlap with other paths i.e. lower level or upper level folders specified as folder paths?

I could have a look at your library.db and see if there any anomalies that can be easily adjusted/fixed

If you are happy to do that, shut down emby server and once it has exited, copy out these files and zip and upload externally and send me link by private message

C:\Users\xxxx\AppData\Roaming\Emby-Server\programdata\data\library.db
C:\Users\xxxx\AppData\Roaming\Emby-Server\programdata\data\library.db-wal
C:\Users\xxxx\AppData\Roaming\Emby-Server\programdata\data\library.db-shm

the .db-shm and .db-wal may not exist, but include them if they do

Update: One further bit of info - if a database structure changes between versions of emby server - eg between a public release and a beta, the database does not get adjusted when downgrading from beta to the public version and may end up with corruptions / inconsistencies. 

So if upgrading to a beta, server must not be downgraded to public version after and instead stay with the beta stream. Can only switch back to public version when a beta gets released as a public version. Basically - database structure is not updated on downgrades - it is only done on upgrades
