Generally, ffmpeg works fine with separate streams - there's neither an issue with ffmpeg nor with Emby. You can try this for example:

ffmpeg -allowed_extensions ALL -protocol_whitelist "file,http,https,tcp,tls" -i https://devstreaming-cdn.apple.com/videos/streaming/examples/img_bipbop_adv_example_ts/master.m3u8 -c copy -y tmp.mkv

Thanks for the response, It's interesting, if I test with this m3u8 manifest:

The mkv file is only audio (apologies for the French if you do try it lol)

I just wish it could work like it does with VLC

With VLC I don't get audio as well. 

I can only recommend to contact the provider of those streams.

Oh really? I have audio in VLC 3.0.19 on Fedora on: https://pe-fa-lp03a.9c9media.com/live/NOOVO/p/hls/00000201/716cf4c845225692/manifest.m3u8, but if nothing can be done I understand, like I said before its not even for me, it's for a friend who wanted to record a show on my server, so thanks for trying,
