Emby server deleting entire directories

I am finding that Emby periodically deletes entire directories of shows.  I did not request that to happen, it just happens autonomously and I am not sure what logic is used for which directories get cleared.  Seems to happen most frequently upon reboot of my windows server with emby running on it.  I am running the latest version of Emby and this has been happening for many months.   How do I stop this behavior?

I see the following in the logs, this example I lost all of the show 1923 and The Company You Keep:

@dumpinggthe server isn't deleting the folders. It looks like something outside of Emby deleted them, and the server is simply reacting to the changes:

this is helpful.  I will continue looking for whatever software application is running on my server that may be the culprit.
