I am sure that I am doing something wrong. I tried to following the naming convention but I cannot get any of the videos to play when I use the following structure. 

 

I tried with the tv client as well as on a PC running Chrome. It will act like it is going to start to play and then stops and returns to the screen with the play button. All the files have been converted to  mkv using MakeMKV.

OK, you can't have a folder named BDMV with video files inside. The server sees BDMV and treats is like a bluray folder structure, except in your case, that's not what it is.

Thanks, sorry to be dense here but what should the structure be. I thought I was following the directions. I want to make sure that the episodes appear under each season directory.

You should have either a literal copy of the BDMV directory off the disk, or ripped video files (ripped e.g. by MakeMKV) following the Emby files structure:
