Seems like the my NAS does not like using a USB Drive connected to it at the same time backing up to it with a certain program over the network. It did it as second time when I tested it so it had to be the program. It basically makes my NAS not accessible after it starts. So weird. Oh well no big deal. Not Emby's fault.

What DSM version? What program does it? (out of curiosity) 7.1 update 4 corrects this: "Fixed an issue where after restarting DSM, certain packages might fail to function properly if users had installed Synology High Availability." (just in case it's relevant to your case) 1
