But /data/collections should be somewhat obsolete now, new collections should be /metadata/collections. Can you check the nfo files for items that belong to the collection for the <set> node.

This should have happened during the migration to 4.6 but may need to verify library settings. If you Refresh all or Refresh search for Missing metadata on two items for that collection is a Collection made?
