Technically it did not as that is a Mixed Content library now.  That was the step to allow you to delete the library on Dashboard-Library.

What are inside those folders?

That does look like a mixed library.  You want to go back to the admin Library menu and delete this Collection (will now have a delete option on the 3 dot menu).

After removing this library you want to do a full library scan which will rebuild the Collection lib properly.

Ok I did all that, it fixed it to show collections, but its scanning in doubles again lol, vicious cycle?

Unfortunately I think you will have to delete each one as they are duplicated in the database.  But suspect deleting one will remove both.

Only other possible option would be removing the Movies library, scanning, then re-adding.  As technically is should remove all items related to the library in the database.

Do you have the options set to both read and write NFO files into your media files?

If so, can you post one of the NFO files for a movie in a collection such as one of the movies in the American Pie Collection.

I posted that Happy's idea worked, I deleted the movies and collections, re scanned, and that fixed the doubles issues for now. Ok so here is a NFO file, I make them with tiny media manager.

Looking into this more, while the doubles are gone, there are a ton that didn't get any art now so I really don't no what to do. Looking at some other threads, this seems to be a problem for years now, is it possible to remove collections from the main screen, same with recordings, these come back constantly after removing? I would like to remove them if they wont display properly thanks.

Has a library scan finished?

But you can hide Collections from My Media, it is a per user option.

Minus errors in the the server log it is hard to say why you did not get all the collection images.

You can multi-select the collections without images and then use the 3 dot menu to refresh meta-data making sure to select replacing images.

Try it on 5 or 6 multi-selected movies which shouldn't take to long to run.  If you don't see a change go back to the main menu and then back to collections.

I noticed the replace meta, refresh meta will get the cover for missing ones, I haven't seen a way to multi select so I didn't bother to fix since that would take to long to do 1 at a time.

Click the circle, in the upper left corner, and then the 3 dots at the right end of the green banner. Banner will show when more than 1 title is selected.

I don't think you have windows server because mine dosen't have anything in the corner, anyways I have fixed it by painfully doing 1 at a time.

You should have it, on mouse hover circle would show.

I have Windows. You have to move the cursor over the item and the circle appears.

Considering it works like that for like 99.9% of the users, I WOULD assume something is off with your instance in that case.

yup you got that right, I probably should have in hind sight was just remove everything and start over again, but with such a large library I didnt want to do that haha

On a side note I do have a custom css that might be why this shit is happening.

Ok I got the covers to show where the check marks goes, If you have display set to tv rather than auto you will get no option to select. Like I said, I have this fixed for myself, one cover at a time. Whats the real root cause for doubles I cant say, its a pain in the butt of fix though, thanks for your time everyone, much appreciated.
