Need to compress mkv files, handbrake not working, alternatives?

I use it mostly for frame trimming and forcing bwdif deinterlacing when I'm cleaning up old videos. When setting the frame trimming, I can see the frame. Unlike handbrake, which shows you after you apply the setting. And I don't like handbrake's deinterlacing. It has much more than handbrake and is updated more regularly.
