I have been using folder sync to make my MKV files into a more playable format, and that has been working great. I have been testing the new Emby Theater app and I noticed ET is playing the low bit rate file instead of the lossless MKV. When I delete the sync'd file ET plays the MKV file just fine. Can I force a specific client to ignore the .mp4 file and play the lossless one instead? I don't know if this is a folder sync problem, or an ET problem.
