Watched Status Reseting for some shows

I have a Windows 7 HTPC that runs Emby and hosts all of my media as well as run Kodi on the same box. I've been testing Emby on that box before replacing my SQL database for the reset of my Kodi deployments around the house. I'm having an issue with the Emby server forgetting the watched status of multiple shows. It seems to be multiple shows and frequently the same ones that the watch status is being forgotten. I've tried resetting my database, reinstalling Kodi (although i doubt its Kodi thats the issue), resetting the database in Kodi and a few other things. This isn't an issue with how Kodi is marking the data as I've tried marking shows as watched through the Emby web interface and I still have problems. I am sharing my media via SMB. However, I have the server searching for media in local directories and then make use of file substitution. I imagine this means my local copy of Kodi is accessing the data via my private IP, no loopback is involved. Emby is also run as a service with access to user that its config/db files lay in, I double checked that. However, this issue was also occuring when I was manually launching it from the user it was installed in. I'm out of ideas, any suggestions?
