MKV Runtime is longer than actual video

I have a season ripped from DVD that for some reason the MKV files ran WAY longer then the show itself. The episodes are 23ish minutes, but the MKV is 45-65 minutes long causing black screens and weird playback issues. Is there a way to trim these or change the file runtime to prevent issues?
