Pretty sure it is more about playback method as HDR is only supported in Direct Play. So if conversion is needed for audio or subtitles then HLS will require a full transcode breaking HDR. So the only one way to have HDR playback is using MP4 container. HEVC streaming in Apple TV requires fMP4. Unfortunately Emby does not support HLS fMP4 streaming. So MKVs HEVC are full transcoded. I suspect that the log you provide uses the MPV player. As said before MPV for Apple TV does not support HDR passthrough and so it does tonemapping.
