Indeed. It seems the plugin uses a different rc script (overwrites the correct one) than the one shipped in the FreeBSD pkg (which correctly uses the emby ffmpeg/ffprobe location).
You can always override manually for the time being by setting this in rc.conf in the jail:
emby_server_ffmpeg="/usr/local/lib/emby-server/bin/ffmpeg"'
emby_server_ffprobe="/usr/local/lib/emby-server/bin/ffprobe"
